Description: Glikoprotein, sejenis protein yang mengikat kepada glikan sering dikaitkan dengan fungsi seperti pemeliharaan konformasi protein, pengenalpastian permukaan, pelekatan sel dan penaklukan sistem keimunan dalam bakteria patogen. Kajian ini dilakukan untuk mengenalpasti protein berkait glikan (GAP) ortolog (protein yang sama dalam spesies yang berbeza), dikongsi (protein yang wujud semua spesies Burkholderia) dan unik (protein yang hanya wujud dalam spesis tertentu Burkholderia sahaja) bagi sembilan spesies Burkholderia yang dikaji. Antara spesies Burkholderia yang dikaji ialah i) B. pseudomallei K96243 ii) B. mallei ATCC 23344 iii) B. thailandensis E264 iv) B. xenovorans LB400 v) B. phymatum STM815 vi) B. multivorans ATCC 17616 vii) B. ambifaria MC40-6 viii) B. vietnamiensis G4 dan ix) B. cenocepacia J2315. Analisis perbandingan jujukan genom bagi genus Burkholderia telah mengenalpasti 178 GAP yang dikongsi bersama oleh kesemua spesies Burkholderia di mana 68 daripadanya mempunyai kesamaan jujukan dengan gen-gen untuk kemandirian. Selain itu, perbandingan jujukan genom turut mendedahkan perolehan gen tertentu melalui aktiviti pemindahan gen secara mendatar. Pencirian protein lapisan-S dan pengiraan kadar tekanan pemilihan terhadap GAP yang terletak pada permukaan sel turut dilakukan bagi GAP yang memaparkan tahap kereaktifan yang signifikan selepas berlakunya jangkitan. Tahap kereaktifan yang signifikan merujuk kepada peningkatan expresi gen GAP dalam kajian mikroatur. Tekanan pemilihan menunjukkan GAP yang terlibat bersifat konservatif terhadap perubahan struktur dan fungsi. Konservatif bermaksud penggantian nukleotida yang berlaku tidak mengubah asid amino yang dikodkan. Data-data yang diperoleh daripada kajian ini disusun ke dalam pangkalan data bagi membolehkan pencarian GAP dilakukan secara sistematik. Hasil daripada kajian ini dapat menyumbang kepada permahaman tentang peranan yang dimainkan oleh GAP dalam spesies Burkholderia terutamanya bagi GAP yang terlibat dalam kepatogenan untuk dikaji dengan lebih lanjut melalui eksperimen makmal.,Glycoproteins are often associated with functions such as virulence factors, maintenance of protein conformation, surface recognition, cell adhesion and immune system evasion in bacterial pathogens. The use of curated dataset of glycan associated proteins was used to contrast between the members of Burkholderia genus, hence resulting in the identification of conserved orthologs (same proteins in different species), shared (proteins occur in all Burkholderia spp.) and several proteins unique (proteins that are found only in specific Burkholderia spesies) towards Burkholderia spp. Among the spesies involved are i) B. pseudomallei K96243 ii) B. mallei ATCC 23344 iii) B. thailandensis E264 iv) B. xenovorans LB400 v) B. phymatum STM815 vi) B. multivorans ATCC 17616 vii) B. ambifaria MC40-6 viii) B. vietnamiensis G4 and ix) B. cenocepacia J2315. Comparative analysis of available Burkholderia genomes has revealed a core set of 178 glycan associated proteins shared by all Burkholderia of which 68 have sequence similarity to known essential genes. The genome sequence comparisons revealed insights into gene acquisitions through gene transfers, identified an S-layer protein, and proposed that significantly reactive surface proteins are associated to sugar moieties as a potential means to circumvent host defense mechanisms. Significantly reactive means an increase in gene expression during microarray analysis. The selective measurement of the surface proteins signified that these proteins are conservative (nucleotides substitution does not change the amino acids) towards structural and functional changes unlike several other known surface proteins thereby implying a more prominent role played by the glycan components for diversification of the cell surface presentation to the host immune system. Glycan associated proteins was compiled into a database to allow searches according to its features such as subcellular localization and biological function. The curated set of glycan associated proteins can also be devoted to screen other genomes for glycan associated homologs. The output of this study can contribute in improving the general understanding of Burkholderia especially for glycan associated protein that are associated with virulence factor for further experimental analysis.,Master/Sarjana
